Q: Ok I found the problem. When I make var floatable=0; dhtml flyout menu stays perfectly on the top as before but when I change it to var floatable=1; then it stays on top when the page loads but moves down when the page fully loads.
A: There are additional parameters for floatable feature in v3.2 now.
You can find them in Deluxe Tuner.
Try to write:
var floatableDX=0;
var floatableDY=0;
These parameters set minimal space for widow border.
Q: Can a drop down menu go over a Flash and be transparent?Let me know.

To set transparence for submenus you should set the followingparameter:

Q: I was wonder if there was a way to have the css tree view already expanded with I open the page the menu is on instead of having to expanded every time.

And using the dm_frameinit like this:
dm_initFrame("[object]", 0, 2, 0);
it works fine in IE -> the menus are displayed exactly under the text and in the bottom right frame.
However, in Firefox, the menu drop down is displayed to the right of the top menu text, and exactly the number of pixels as the width of the left frame.
Perhaps there needs to be some FireFox checking to fix this?

A: The problem is in a structure of your frameset.
Mozilla browsers can't determine absolute coordinates for a frame, sosubmenus drop down with an offset.
You should create the following frameset structure:
--|------------
| menu
--|------------
|
| submenus
|
Now a top row has 2 columns and all browsers can determine awidth of the 1st column in the second row.
